This is simply an idea. It isn't a script, or anything that amazingly well written... or even well written.
But before I begin there needs to be a few rules for a Zelda movie to be good.
1. Use CGI, 3D or 2D animation. Nothing live-action.
2. Use all the music from all the games, either orchestrated or choir.
3. Don't have anyone in the movie playing Zelda. That's stupid.
4. Don't make it interactive. What would be the point? If you did that you might as well just make a new game.
5. Use a big budget.
6. Nintendo and only Nintendo needs to be behind the movie.
7. Should Link talk? I say yes. But it must be fairly brief. Generally he can be considered the strong, good-hearted, & courageous quiet type.
The Legend of Zelda movie idea:
Over two thousand years have passed since the events of Twilight Princess and Hyrule is at relative peace. Everything is nice and serene. But there is no sign of Link or Ganondorf and this period's Princess Zelda has fallen ill from a disease no one can cure. This is due to a powerful demon's spell. The demon's name is Severance and he's possessed the King of Hyrule. Ever since he possessed the King he's been working to sever the Link/Zelda/Ganondorf bloodline once and for all. Severance, not wanting the three goddesses of Hyrule to find out his plan, decides to make a deal with "The Great Dark Spirit", Agony. Agony agrees and gathers a large army of monsters and takes a war directly to the three goddesses of Hyrule. This grants Severance enough time to kill princess Zelda with his spell.
With Princess Zelda dead and a war between the goddesses of Hyrule and Agony's army now waging, Severance takes control of Hyrule and floods the kingdom with hordes of his own demons. Severance's demons overwhelm Hyrule's forces, and all of the nearby cities, towns, and villages become barren wastelands full of demons, ghosts and nightmare creatures. The only refuge from the death and mayhem is within caves, trees, & underground. But with food and water growing scarce most of the races have to continuously move around.
Generations pass as five hundred years go by. Severance is emperor of Hyrule and the neighboring cities, towns, & villages. While in the spirit realm Agony has sealed the three goddesses in never-ending darkness.
However, a new generation of Hylian rebel warriors, trained by their parents, have toughed it through the demon ridden plains of Hyrule field up to a large, but secret & abandoned, labyrinth inside of Death Montain. Inside the walls of the labyrinth they see Egyptian-style art work that tells a story about the legend of Zelda, the hero of time, & the defeat of Gannondorf. As they explore further they meet an old, very dirty and haggard woman named Impa who tells the rebel warriors about the legend of Zelda. She tells them that there may only be one man who can save this world from Severance and Agony. And that is Link. Too bad his bloodline had severed years before. But Impa has a plan. She tells them about the 'Hero's Shade', a Stalfos, who may've once been the hero of time. The Stalfos curse can be.lifted by a powerful fairy Impa carries with her, which has been keeping her alive all these years. She gives the young rebel warriors the fairy and their mission: go to the Lost Woods, seek out the 'Hero's Shade', give him the fairy, & release him of his curse.

That is basically the plot's summary. Clearly if this story is brought into full fruition then all the little holes will be filled and we find out if the rebellion succeeds in finding the Hero's Shade and releasing him of the Stalfos curse. And then find out if Link and the rebellion can defeat Severance and Agony, and possibly revive Princess Zelda. Who knows?
I know it's a pretty grim and serious idea for a Zelda story, but I think that type of conflict and build-up would invest an audience who don't play the games.
